You can split stacks with options found in the shop, but the ideal way to deal with this is to collect just what you need at one time, then spend it when you need. Hoarding resources is not discouraged, its just sabotaged. You will still find things to do with piles of resources bigger than what you could possibly need, but best you could do is try to split them, or not hoard so much in the first place.
